Thomson will step down from his position once his replacement has been found.
He previously worked for Arthur Andersen and PricewaterhouseCoopers, followed by senior management positions at Rockwell International, Raychem and Courtaulds.
He was also finance director at both Rugby Group and Smiths Group, and from 2007 to 2015 he was chairman of Polypipe Group.
Chief executive Stephen Harris said: "Alan has led the board of Bodycote for the last nine years, stewarding the business to where it is today. On behalf of my colleagues, I would like to thank him for his leadership and commitment to the group."
In February, the heat treatment group revealed full year pre-tax profits rose strongly to £91.9m even though sales fell as it felt the impact from the oil and gas industry downturn.
